It's possible you've got some kind of problem with access rights, so try deleting the Skyrim special edition" sub-directory of %localappdata%, re-sort plugins in Vortex to create new plugins.txt and check if mods now works in-game. If plugins are listed here but still don't show up in-game, not really sure what the problem is.
